I had to manually install the plugin and patch files.

I have no clue because it's not in the documentation, where and how the files that were being replaced should be backed up. My guess was to created directories under 'backup' in the admin/component directory and I copied them there.

What happens with a Joomla upgrade?

Under the hack section - you can apply the updated fixes. Have you tried this - 9 times out of 10 it works just fine because of the permissions on the server.
